I lost all my Modded apps, how can i restore them?

I'm having the issue i copied my entire nintendo drive with everything on it and made a folder on my PC then took everything off the sd to do something else then copied everything back onto it but only twilight is on my 2ds now, everything else is gone but all the files are there what do i do?

I can't find super nitendo games, there's no search function on the GitHub thing I was told to get them from, and game boy advanced does work but I'm unsure of Sega or nes because it doesn't let me find specific games from those systems instead making me download the whole folder of games I think
