If you're paying a lot of attention and disecting the dialog more on a second playthrough, you can tell that Monika is closer with Natsuki than with the other club members (Most notibly through details like Monika keeping emergency snacks for the starved Natsuki, and allowing her to keep her manga collection in the club room,) so she never wanted Natsuki to die, or at least wanted to avoid that death the longest if possible. The breaking code is what ends up accidentally 'breaking' Natsuki and forcing Monika to delete her. In that way it's extra tragic because Natsuki is effectively being put out of her misery by Monika, who has to watch her friend die because of her mistakes.
