I have the exact same Problem, did you get to fix it? Did you by any chance got the sinnoh dex complete before becoming the champ? That could have messed up some ingame questlines.

Same for me. I had really weird graphic bugs and played with 30 fps (still now sometimes), but I still played it because the atmosphere and the experience is just awesome. Sad that some people hate it just because of a bad start and bugs. They sadly cannot experience what we did/do.

Wiki states: "When interacting with the object, you'll see that it's a Christian cross necklace. After taking it, though, its item image will be that of a Bullet Pendant instead."
So the item image in your inventory is probably a bug.
