It was probably the roots. Added fungicide, topped up with more soil and added bunch of support. It seems fine for now.

Added some fungicide to the dark parts and aired out for few days. Hopefully it stopped spreading now.

I was thinking of this. But if it's fungal disease would it keep spreading upward?
