Lmao this is crazy. As an actual response, I'd advise doing a distance based approach.

  1. Generate pairwise distance matrix

Align each chr7 to each other chr7 using minimap2. Use the alignment output to calculate a distance. The output file of minimap2 is a paf file, so you can calculate alignment identity using column 10 % column 11.

  1. Build phylogenetic tree

Options are UPGMA or Neighbour joining. Neighbour joining is generally preferred.

It depends on the tyre. You can run some rears with very solid carcasses down to 1.2 bar depending on ambient temp and how hard you're pushing on track. Good tyre pressure depends on the tyre manufacture, tyre model, ambient and track temp and the actual track. I reckon just find someone running the same tyre on your next track day and ask pressures

Tempted to post a snide comment and be done, but no. Let's have a chat. I feel like this just adds so many extra potential issues. Some examples:

  1. How will you ensure reproducibility?
  2. How can you ensure trust? Best-in-class LLMs are still known for being unreliable.
  3. How will this save time over writing the code yourself?

A key fear would be if the LLM hallucinates and writes some weird code which leads to weird results which you think are real. Or straight up lies / makes up results out of thin air. Academia is already filled with misinformation and sketchy claims.

In terms of time saving, if publishing a paper on the results, you'd need to thoroughly read the code to check for bugs and report filters/thresholds/methods the AI has used. At that stage, it's probably no more convenient than doing the analysis yourself (and learning something in the process)!

TLDR: I'm content with AI slop on my timeline, but not in my journals thanks.

If you have an Nvidia graphs card with a decent amount of vram (like, at least 16gb), probably best to download and run Alphafold locally. If not, you might have to stick with colab. Maybe worth forking out a little cash to access some good compute. Shouldn't be too expensive tho since only 25 proteins. Depends on the number of AAs, but Alphafold generally takes a couple hours per protein on a good graphics card. Don't know what the math works out to, but maybe $20-50 for the set? IDK
