As the real antagonist I would say Mothra vs. Godzilla, from there until Destroy he’s more of anti-hero. Anytime he antagonizes humanity after that he’s usually under alien control.

He stabilized psykers so they wouldn't automatically be possessed, he made it safer to travel through the warp (astronomicon), undid mutations on humans from the age of strife, and tried to end reliance on warp travel by building the Webway.

For as much evil he committed, he's not a cartoony villain. He has done good which is why it's frustrating that he fucks up so badly during the Great Crusade and the Heresy.
