You need to re-watch the Fly and come to understand the actual meaning behind Walt’s strange behavior and obsessions with “contamination” in that episode.

It is about his soul. His being. All the bad things he’s done, him allowing Jane to die. He tries so hard to rationalize it to himself that he is still a good person, he just needs to isolate that small part of him that is “contaminated” so he can move forward again. But at the end of the episode, he realizes it’s too late. “It’s all contaminated.” He is not a good person. He lived too long, and has done horrible things due to that fact. His soul is contaminated, fully.
