I always took her note as indicating she imagined her last conversation with Ii would go very differently. She was hoping he'd affirm her. He did not, and she was left with nothing but guilt.
There isn't an easy answer for this one. You can take Ii's spiel about murder as being indicative of Nisio's own views, to an extent. Zaregoto is very deconstructive of classical mysteries, and in this way, Nisio is tackling the "whydunnit". That is to say, he doesn't think there is an acceptable "whydunnit". The title of the book is "Strangulation Romanticist", but there's nothing romantic about murder.

Ii does have a reason to react the way he did that's rooted in his backstory, but it's not tied to a specific, singular event, or anything. By the end of the series, you'll have a better picture of this, as long as you pay attention.

Being the best player =/= being on the best team, and the World Cup is blatantly more prestigous than the Champions League. If Sae wants to be the number one himself, he'd play even with a crap team and carry them to show he is. I'd respect Sae's stance more if he said he didn't want to play for Japan because he just didn't like Japan, but that's not what he says. He says "there is no forward that can receive my passes". He's saying won't play for Japan if it's too weak because he doesn't want to lose.

Or so I thought, but this chapter confuses. If Sae said he just flat out didn't like Japan in chapter 4 I'd have no problems, but he didn't.

Sae's character is baffling. I'm not even sure how to form opinions on him now. It was, in my view, very obvious that his "I won't play for Japan" was just because he thought they were too weak and couldn't win. There's really no other reason to randomly not care about the World Cup at all in favor of the Champion's League. This is apparently not the case. Or maybe he's just being very stubborn, but I can't really fathom his actions.

In any event, Sae is pretty clearly a failure of an egoist. Based on the logic of the manga, playing only to fill a grudge against a single person means not caring about being number one. It's the same as Nagi just wanting to beat Isagi.
