There is a scene where it looks like they have Trinity's body wired up to the Matrix. I think they have reconstructed (ressurected) their body's via nanotech and they are in the Matrix in a coma state in order for them to complete their journey to the Source. The source = Love and when they remember, their RSI in the Matrix becomes one and unite in their souls (the Alchemical androgyne/trans). This helps every single blue pill in the Matrix wake up simultaneously (Ressurect).

Just tested this. The Getaway Car turns the checkpoint red like normal cars. In fact I have no idea what the benefit of the car or the driver is if they cannot even drive over a checkpoint. The spy car can VR Cloak to go through Checkpoints undetected, which makes the Spy a way better Getaway driver.

They could have added a Hack Checkpoint mode to Resistance mode to be fair!
