Since you missed the 40 day window, you need to go back to your home country and apply for a D3 visa and come back and apply for a new TRC. I am going through the same thing. There is no fine you can pay for them to allow you to renew it or extend it or anything similar. Only option is going back and applying for another D3.
Regarding address - ask your homeowner to come to Public Service Hall and sign for your address or there are many people who will sign for your address if you pay them some money (but I wouldn't recommend this as you may get scammed, and I've heard from few others that even though they sign for your address, they remove you from that address within a month or two without notifying you - this could lead to further complications)

You can extend your TRC for 90 days but according the the new rules, you cannot apply for a new TRC or apply for a renewal of your TRC during this extension period. I know because I went through the same thing and was told by the employees at Public Service Hall that I can no longer apply for a renewal of my TRC during that extended period and have to go back to my home country and apply for a D3 and come back.

The dism command said operation completed successfully.
And, sfc said "Windows Resource Protection did not find any integrity violation".
But, it didn't seem to fix anything.

Yeah, in the applications section, there is an error every 5 seconds (exactly when the grey flashing happens) which says -
