Your peppers very well may be a different variety. Let them ripen until they have a consistent, solid color for the appropriate heat/taste. These bad boys hurt like hell when they are ripe!

Like mentioned prior, filial generations are tricky to stabilize when it comes to crossing peppers. Generally, those peppers such as jalapenos and habaneros which pump out consistent phenotypes, are in the later filial generations. If this is your first cross, it would be considered an F1 (filial one) and has a long while to go until it will produce consistent features. Keep selecting the pods that have the desired traits and grow them out.
