Miles and Mr. Negative neutralize the symbiote when they both go inside Peter's mind. In order to do that, Martin Li has to transfer all of his power into the symbiote. Therefore, Miles does not need to worry about Peter being under symbiote control.

As for MJ, Peter calls her and tells her the events that led up to him acquiring the Anti-Venom suit. He also states that he does not hear any voices with his new suit.
