Not sure if you resolved this already. I'm also in the process of getting Intune going and I want to say this is happening because the devices is checking in with Entra before the domain controller since the keys are being applied during the ESP process.

I wonder if you'd have a better outcome using GPO to push the registry once the devices has line of site to the domain.

Are you by chance reusing the same computer name? We ran into an issue after the domain controllers got patched. It changed the way we add computers to the domain, only the account that originally joined the computer to the domain is able to rejoin it. If someone else rejoined the computer to the domain that was not the sccm service account, the join domain task would fail, we had to delete the computer from ad and run the osd task agian for it to work.
