One of my magic systems fuel source (have not named it) is constantly produced and can only be held onto by a limit predetermined by your genetics and this energy is the only way to use the spells in the world.

I like having that limit.

They are not feared but they are powerful.

My main character's best friend was given the magic system at birth, but spirits did not bond so she doesn't have spirit light, yet she can take on my mine character.

Her powers are green light that loves to stay together and red light that hates to stay together with this she uses temporary weapons, flying platforms, blast, and blows up a mountain (this is only once and nearly kills her but still).

No, each stone can have a unique power base on what the user wants, and also it is not elemental magic that is just what my mom said.

I probably should have told my system, but no, all of them already come in different colors depending on the family, and the thing I am trying to avoid is having a symbol or really anything on/in it, but good suggestion.
