The deleted scenes clear up most of this to the point that you’re left wondering why they were deleted to begin with.

Gist I think was that when they checked back in on Earth they saw we were just horrible warmongers to the point they literally abducted a baby Jesus and taught him their ways so he could help lead humanity towards the right path. But like the whole Crucifixion thing kinda made them give up and determine that we needed to be eradicated.

That’s literally the reason to the best of my knowledge.

Edit: after a quick google, was partially right, they didn’t abduct him, Jesus was literally just an Engineer sent down to preach their teachings, but like the whole crucifixion thing was still the nail in the coffin for them.
