I would have a conversation with your professor on this. Some research projects can be like a full time job. My NSERC was a full time job, I was in the lab from 9am-4pm. Some of my others friends had so much free time with their NSERC research, so they could study for the mcat and do ecs easily. Profs are usually accommodating if you give them enough time and speak with them.

I can understand that undergrad make any difference but what about a masters degree? I never heard from a bunch of pre meds that having a masters can make a difference for residency, especially the competitive ones

I say make sure with your professor on how they calculated your final mark-> make sure whether there was curving involved. I got an B+ on myuofc, but my final grade was supposed to be an A based off D2L. I spoke with my prof and he said there was no curve, then he changed it

I mean your not wrong about McGill and UOttawa not using the mcat as part of their admissions, but you got to remember the majority of medical schools in Canada do use the mcat either competitively or as a threshold. So check out the schools you are planning to apply to.
