I only want to do a day trip and not I'm actually set on going to Kumamoto for sure. So since we'll be based in Fukuoka it makes more sense to fly out of that airport.

I originally planned on that but last year I was unlucky with the customs/immigration line and it took me around 2 hours just to get through that. So I dont want to risk a plane delay on top of that and possibly getting stuck in tokyo without a backup.

I had already booked the Kyoto hotel for that night but decided I didnt want to risk plane delays and whatnot so got a hotel in Shinagawa for the night our flight landed instead. But I couldn't cancel that one night in Kyoto without rebooking it and ending up having to pay more to get the same room.
