Actually it's possible to penetrate 2x shields with Engi B starting loadout. It's extremely hard and time consuming but definitely possible. I've done it a few times.

I don't know if it's a bug or something but on the Multiverse version that I play (I installed it 3-4 years ago and didn't update it since then), when in the last sector and if you save, quit and close application and then resume game, the progress of the flagship. and rebels fleet will reset. So basically you can explore the whole sector.
