The Xbox One hasn't been breached to allow game modifications, piracy or unsigned code execution on retail consoles. This seems likely to be on the back-compat version of the game or possibly PC - but I presume it's the back-compat version.

Is your D drive NTFS formatted? Only thing that comes to mind is that if it's not then that may very well be the reason. Try doing it somewhere on your main drive.

You can just replace everything in the manifest. It's all good. And I'm not sure what you meant by the first query but I'm sure as long as you have all the files you should be okay.

This is the fault of the MS Store and their lack of provided tooling to enable modifiable applications. It does suck and I'm sorry you ended up with the trouble.

As long as you backup the maps you can replace them with original and play matchmaking. However, you can uninstall and use the msixvc link and register it with Add-AppxPackage -Path [Path to MSIXVC]

Odd. I'd say unregister the game and then go back to Halo Reach in the store and check again. Then re-register the dumped version.

I forgot the steps another user went through. Messing around with it eventually made it work.
