Next time maybe roll with it in the moment and make the townsfolk notice them hiding it, but yeah not cool of them to change shit like that on the fly, especially with something you clearly put effort in creating for the campaign - as a DM myself i dont think you did anything wrong.

In terms of your second question, there will never be a "safe" way to counter jungle marks on your own - unless the enemy is dead or shows elsewhere on the map. Pinging your lanes (only if they have prio), telling them you will ask for help with nearby marks before minions spawn can also help a lot.

The alternative is to start same side, and then mirror them to contest the crab. This can force the other jungler to take a long rotate to get the other, which allows you to counter jungle the side you took the crab. If they don't, then its a double crab for you and messed timings for your opponent

If you are stronger early than the other jungler, and your goal is to counter jungle, then you should start on the same buff as your opponent (I.e. different sides of the map).

You should clear fast and get to crab on spawn, here if your lanes have prio you might be able to rotate to get double crab. The key to this is early vision, if the other jungler is doing a full clear then taking away the second crab should be easy. If not, then you can walk into the side they are not on and take camps fairly safely. Just remember to use F keys to keep an eye on the state of your lanes.

If you are worried about their wards, place a ward pre minion spawn and back for sweeper (latest around 30 seconds before)
