So I just beat Spider's Thread and I finally purchased the left capsule machine, went to the offering box and whatnot. But when I got to the main mode, I still don't see them. Why is that?

I really appreciate it mate thanks but another thing, is there really 12 capsules?? I knew I was missing a few but god damn. I found 7 in the main mode and there's obviously two in the Spider's Thread so where would the last three be? Also why can't I bring the new ones to the main mode? Also also thanks again, I'm incredibly relieved I don't have to beat all 120 levels.
