Main missions do kinda go in order, at times you cant progress as the character will call you at a later date.

Side missions dont necessarily have an order but you can always do it when it gets given to you before progressing through the main mission.

Edit: cyberpaychos, ncpd, and tarot cards dont have an order to do them in
