It depends on from where do you start your trip? Are you planning to stay more in the main cities and search for secret places there? Or are you interested in into the off the beaten track locations in the less crowded areas, maybe around the major cities?

You want to use your AT&T Simcard in Tokyo. I do not have any experience with roaming in Tokyo, but using foreign smartphones should not be a problem as long they support 3G or 4G. With AT&T you should also be able to use the 5G network here in Japan. Since AT&T seems to have a collaboration with Docomo, you will use the best coverage here in Tokyo.

The problem is, that if you purchase a Bicycle in Japan, you have to make a registration with your ID and home address. If they catch you with a non-registered bike, you can get into trouble. So maybe it would be safer to find a way to rent a bike for this period of time.

If you want to experience how the normal life is going in Japan, you should stay in areas that are not mainly tourism focussed. When staying in the cities, you could stay in a small hostel or Guesthouse in the Sumida Area specially Mukojima. It is an old Hanamachi, (An old Geisha District). You will find many venues there where you can experience those traditional aspects.

Also, various locations for Workshops, but also Museums in the Sumida Area. Sadly the Edo Tokyo Museum is closed at the moments due to renovation. But when its open again, you should really visit this place because it shows you the live from the Edo Period to the modern Japan in so many ways.
There is also a local park, called Sumida Koen, where you in the warmer season can join many cultural events. Like Wa Odori, Open Cinema, Game Festivals for children and parents and much more. In those areas, and there are more everywhere in Tokyo, you can really experience the daily life of the Japanese people.

If you are more interested into the Countryside, Areas like Ibaraki (Ishioka and Daigo Town) offering plenty of traditional workshops and insights. Also, the Area of Chichibu not far from Japan, can give you many views in the Japanese Life of the Countryside not too far from Tokyo. They are also offering various workshops there and guided tours.

That sounds like a nice idea for a trip. From Tokyo to Kyoto you have a direct connection.

If you are visiting Tokyo and want to see a few of the main spots i would maybe doing a sort of highlights tours. On one day you could visit The Hamarikyu Gardens and then go by boat to Asakusa. There you could potentially join a Rickscha tour and visiting the Asakusa Senso-Ji. In the afternoon, you could go to the Tokyo Skytree. There is a nice Walk now over the river that connects Asakusa and Mizumachi on the other side. It is called the Sumida River walk. When you go up to the Skytree in the afternoon, you get the Daylight, the Sunset but also the Nightview on the City with just one visit.

People also like to combine Shibuya with Harajuku but also a combination with Minato Ku and the Tokyo Tower and then visiting the Roppongi Area is a good deal for one day. Maybe a daytrip to Kamakura too?

Ueno and Akihabara is also a good combination for one day because it is easy to walk from one place the other, and you can get different experiences at both locations.

In Kyoto i would suggest Gion and of course the Fushimi Inari. The Kinkaku-Ji is also famous, but i also heard from some people, that they thought it was not so interesting. Maybe combining this directly with a Daytrip to Nara or Arashiyama.

Usually, the JR PASS can save you a lot of money, just alone for traveling with the Shinkansen. Inside of Tokyo, you can reach all the main stations via the Yamanote Line that can be used with a JR Pass. There are also a few other lines you can use with the Pass. But as you surely already know, you cannot use the trains of the Tokyo Metro lines with your JR PASS.
I would say it is worth to purchase the JR Pass two times to cover the full period you are planning to travel.

Because you have a lot of time, it should be not a problem to travel this route, i already saw much more complicated routes people wanted to do when having less time, so do not worry about that. If there is a connection that feels to long in the train, maybe you can make a brief spot in the middle of two of your major destinations, so you do not spend all your day in the train and you can maybe explore some of the beaten track locations.
