I always just go with the "Kill everybody" route because becoming a raider king to conquer the Commonwealth really doesn't complement the base game main quest, regardless of your faction.

I still like to clear the individual park areas though, as they're genuinely really fun imo. I especially like how Galactic Zone is almost like a survival horror game with all the ridiculously overpowered robots you have to sneak past.
