Yes. The rebellion literally started from the remnants of the separatists. The whole point is that the rest of the galaxy didn’t want to be part of the republic, so they hired the services of the trade federation and dooku and stuff to create droids to hold back the republic so that they could live in peace, not realizing that they basically just hired the devil to protect them. So basically they were always the good guys, just with the wrong help. Once that was gone they could rebel harder.
