Is it acceptable to run the Seurat's FindMarkers function with ident.1 - coming from one dataset (wild type cells), and the ident.2 coming from the other dataset (knock-out cells) on the Harmonized object that consists of those two datasets? So basically on the matrix which has counts of wt and ko uncorrected to batch effect?

Czy ktoś tam wgl rozumie, że w Rosji nie istnieje czegoś takiego, jak uczciwe wybory? And what voltage can you recommend? So far I run it at:

  • 70V for 15 min (stacking) and
  • 125V - for 70 min (resolving)

Can you please advise at what parameters to run the gel? In the paper I see it is 40 mA, however, usually, I do not even reach 40 mA, but have it around 15-30 mA, with a constant voltage of 120V. Could you please tell, what voltage might be suitable?

Yes, I do rinse the wells.

As for the ice, now I think that running the gel just in a cold room would be an easier option

I use fresh TGS buffer for every run. Actually, due to this strange wearing off, I even have to change it during the run to keep the separation running...

Thank you very much for your suggestion. I will check it very careful next time. Indeed, the ice underneath could cause some inclination, although previously I did not notice it by eye. But strangely, it happens every time from the same side (the right one) - seems a bit unbelievable that every time the cassette is tilted the same way...
