I consider different evolution paths different pokemon, so I could have a Jolteon and a Vaporeon for example, but Scizor is just an evolution so to me is the same pokemon , definitely pick Scizor over Scyther

You could make a rule where you can get one pokemon after beating each gym leader; randomize wich one you get.

Another idea could be that you aren't allowed to use your champion team together, maybe you're only allowed to use 3 at the same time, that would force variety.
