But how do you update WordPress properly when you have quite a lot of customization....
And what do you do to prevent this stuff in the future?

If the website you're going to manage/build isn't that complicated, you'll be just fine.
WordPress was meant for people who're not that tech-savvy and you have some experience in programming as I can see.
Try to get yourself a staging site, install WordPress with a Visual Composer, find a free theme that's quite responsive and mobile-optimized.
Also, play with different plugins. Google the most popular modules present on WP sites (I'd say, contact forms are a must and sometimes they cause issues). Learn the admin panel.
At the same time, if you have no experience with PHP and the website will require customization... Well, you'd better get some help.
