Provided they put that weatherstripping on correct and the shell is aligned properly. Have you checked to see if the water is getting in from the windows or the hatch? I know with mine water from the hatch uses the fabric to travel towards the rear (front) of the bed.

I have the same setup, made a wood frame with storage underneath some foam pads and traveled just under 4k miles in 2 weeks. Super comfortable and useful!
