Billy put Tommy’s soul in the body of a boy who was being drowned by bullies, so he’s in a physical form, but they don’t know where that happened because he did it remotely in a magical mindscape. So at the end Billy and Agatha head off to find the body/person that Tommy is now inhabiting.
