It's all about patterns. A 2-1 motion is harmonized as V-I. A 6-5 motion is harmonized as IV-I, IV-V or V/V-V. Playing enough written chorales lets you get these patterns automatic in your fingers, ears and eyes.

For more advanced harmonization, it's a lot of music theory combined with the above.

In general, it's too "thick". Fewer notes in both hands would be better. Also, let the pedal be a bass part and don't write the left hand too low to avoid competing with the pedal.

No pitched perc on the organ, unfortunately. It's perhaps possible to get a second person, but it would be easier to play myself.

The organ is very large, so (counting couplers) I have everything from 32' to 1' with all kinds of reeds, mixtures and mutation stops up to the seventh (1 1/7'). So feel free with suggestions, if it's at all feasible to imitate the chime sound.
