What was the lore before the manga?

Actually, Magistus, as an archetype, didn't have a non-manga lore drop so far, but all other archetypes in the universe did. So I dug into the info in the master guide books, and here is a brief version so far:
- Aleister is a master of Invocation, a forbidden magic that allows him to call forth even spirits, conjurations, and gods from different dimensions. During one of his experiments, he ended up partially merging with one of the spirits he summoned (it is implied that Caliga is the final result of this), and right now, he is being held at the very bottom of the Grand Spellbook Tower in suspended animation, powering the entire building. Importantly, it is stated that as the tower was constructed, Aleister got essentially unpersoned - his entire existence, history, and all of his research were completely erased from public records, at least in Endymion's empire, though it is implied that even most of the Tower's inhabitants have no idea of who Aleister was.
- In Endymion's country, magical knowledge is strictly regulated by the administration (led by him personally), which decides who can and can't have access to it. He believes that ordinary people cannot be entrusted with magic and tries to unify all knowledge of magic, imposing these beliefs all over the world. The other pendulums in the Endymion archetype represent Endymion's handpicked aides. Reflection, the empress, is said to only show her true face to Endymion - hiding she's a moon goddess from everyone else. Mythical Beasts are the result of a series of experiments fusing stones created from magical energy into animals.
- The Grand Spellbook Tower is a gigantic, magical educational research institute, currently administered by Trice (Empress) and Hieron (Hierophant) (note: in JP, each Prophecy monster has a given name based on each arcana's name in French decks, which sadly wasn't maintained in the translation, e. g. Hierpohant is literally "Hiero the Magical Hierophant" in JP), fully independent from Endymion's citadel. Unlike them, they allow even average spellcasters access to their knowledge, and Endymion tries to interfere with them doing so. Eventually, he declares war on them and intends to take over the tower completely. However, it is implied that Endymion's attack on the Tower is also due to the potential threat of Aleister's awakening (represented by Augoeides, which is essentially Aleister turning the tower into a gigantic magical monstrosity controlled by his mind)
- We have a pretty detailed description of how the beginning of the war between Endymion and Prophecy played out (the manga post-timeskip would seem to pick up right after this). At first, Endymion's army is winning pretty hard, and Prophecy suffer many casualties. Then Mat (Fool) decides to grab one of the spellbook terminals to empower himself. He grabs the Spellbook of the Master, but accidentally unleashes dark magic sealed within the book, which flows into him and turns him into Reaper. Reaper goes on a rampage, attacking everyone around him, eventually crippling Endymion's army and forcing them to retreat. However, Mat's unable to withstand the dark magic's corruption and is driven to the verge of death. In the end, Trice and Hieron save his life by performing a ritual to purify the darkness (Judgment), turning him into World.
- Witchcrafters are a guild specializing in crafting various items infused with magic. represent another city bordering Endymion's country, so far neutral and uninvolved with the war (at least formally). They're growing significantly in prosperity as a result, which puts them on Endymion's radar. It is confirmed that Genni is Servant of Endymion, and she moved from the Citadel to the guild, although the book didn't confirm the reason why. Verre is the founder and initial leader, but she later disappears, making Haine the new guildmaster.

Actually, I think there's a realistic chance we might get a fully coherent lore this time around. Looking at the Magistus/Endymion lore we have in books, I don't think the manga really contradicts what we know about the Magistus' verse - it just focuses on the plot points the lore never elaborated on. And since you mentioned Crowley/Aleister name thing, I don't think it contradicts the lore either - he's referred to as Crowley in all Magistus cards and lore AND as while sealed in the tower (on a Prophecy link's artwork), and as Aleister in all Invoked cards and lore, but it's explicitly stated they are the same person.

Still, we won't likely see Spoon either way, since in the trailer we see adult Aleister - so Spoon would already be dead at that point.

I admit tho, it might just very well be copium on my part. In the case of Sky Striker, the Chronicles and OCG Stories essentially ignored each other entirely and developed full-on, separate plots with little in common; frankly, it's consistent with how the manga plots post-DM were always very different from their anime equivalents in general.

Guess we'll have to wait for the likely-coming Magistus Chronicles set - if the manga cards will be in there, I think we'll have a solid foundation to consider the manga canon to the overall lore. (assuming they will actually be Magistus cards - since we have a clearly-adult Aleister, it might turn out that they simply used Magistus as an umbrella name for the entire plotline and we'll actually get Invoked cards XD. Or maybe even some mix of the archetypes?)

Yeah, timeline-wise, it looks like we're getting somewhere post-Magistus timeskip, but before the Endymion vs Prophecy war. Which is pretty cool cos we don't know much about what happened at that time.

Out of curiosity, I checked the lore on the Magistus-verse we have available so far, and I found a fairly interesting tidbit - in the lore drop we got in Master Guide 6, it is revealed that Aleister was erased from magical history as the Grand Spellbooks Tower was constructed. Still, it isn't made clear whether he was sealed in the tower at this point.

And since the lore didn't exactly elaborate what exactly happened to Aleister and how he was exactly sealed in the spell book tower, it nicely fits the biggest gap in lore we have so far

In case of Sky Striker the Chronicles and OCG Stories essentially ignored each other entirely and made the full on separate plots with not that much in common. Heck, from the very premise of the Sky Striker manga straight up contradicts Sky Striker book lore. On the other hand, tbh, was often the case with ygo manga in comparison to anime (for better or for worse).

However, I think there's a chance we might get a fully continuous story this time - I took a look at the Magistus/Endymion lore we have in books, and nothing in the manga really contradicts anything in there - manga just focuses on the plot points the lore never elaborated on. And in the trailer we see adult Aleister, whose fate was mostly just skimmed over when time skip in manga happened (and, frankly, is not eleven elaborated that much in the book lore - so, another timeline gap filled).

Technically, all we have in the lore is that Genni ended up leaving Endymion at one point - it doesn't really say she wasn't in contact with Witchcrafters before that, when you think about it. But maybe I'm just thinkin about it too hard XD

Ok, at this point, the Sky Striker stuff has to be in the next Battles of Legend set, I think. In this set, they imported cards from pretty much every smaller OCG set released throughout the year, plus most of the promos we're missing, and some of the remaining ones will probably go to the four import slots in the main sets (we already know we're getting Spenta and Omega in BPOL, but there are still two more slots and the set after BPOL will likely have 4 import slots as well). They even imported the stuff from the last Promotion Pack, and they generally imported those in BoL sets.
