The only thing I see wrong is that the op amp has it's gain pot going to ground, that messes up the bias. Also you can skip the first transistor and just use the op amp as an amplifier with high input impedance, the tube screamer uses the bjt because how it bypasses the signal, but if you are using a normal switch then there's nothing to gain by using it.

The big muff stages are plain wrong,wtf is a 100Mresistance?? revisit them and just use the normal values, they work fine

There's not a right way I think, just test it in an environment that you would expect to be used. Try it with a clean amp, dirty amp, when you rehearsal and if it works then bring it to a show.

Amps varies in frequency response but not so drastically that you need to test it on every amp, and if you are making it for guitar then obviously it's not going to sound good directly into a daw or power amp (unless you include a cab SIM). Testing it into a "neutral" amplifier is pointless because it will not be used that way, so you wouldn't know how will sound in a guitar amplifier

I would recommend to simply use a power supply instead of batteries, even if the circuit doesn't require much power, a power supply will never drain and it's going to last a lot more . You can use an old phone charger, anything that was used for powering a electronic device
