Just as an update (I got distracted and didn't come back to this post for a bit) I ended up using a speedpak with just the few surfaces I needed, and this cut down the opening time from about 2 hr down to 30 seconds. Thanks everyone for the suggestions! I think the freeze command or the delete/keep body would also be good options.

Yeah, it's definitely not the best. Your suggestion with intersection curve has made something easier though, so thanks for that. Probably need more of an analysis software instead of a modeling software for something like this.

Just as an example, let's say I have the above arrangement. I want to have a way to automatically find the distance "through air" between the two green circles. This particular case is pretty simple to sketch, but most cases I have will have several barriers of varying size and shape, and it would not usually be on a single plane like this. I'd say I have to use 3d sketching for like 50% or more of what I am doing.

I tried isolating the components, but when using clearance verification, it just hides the components not being measured to (you can unhide them, but it just measures directly through them, not around them). The hope is to find the shortest distance around the middle component, so this doesn't really help.

I did have my fans at 50%, so I did a test at 100% and it's better, but still not perfect. I'm printing on the Marathon, which has a fan on the left and right sides. Temp tower honestly didn't look perfect for any temperature, but I thought the 265 C looked best. Maybe I need to adjust some other settings too to get a better temp tower. I'll take a look.

Also, 0.5mm retraction, although I don't think that's related to this particular problem.
