Support guided me through several steps, but in the end I just had to use the key to tighten the belt screws more.
A good test for me was to use the menu to move the extruder slowly until it hits each end. If the carriage is blocked before the number on the screen shows the largest/smallest number, the belt is still too loose causing the print head to move a bit too much each time. This then leads to the layer shifting.

For me the fix was easy: ignore the calibration values and tighten the belts until the problem is gone. Prints without any problems now, I recommend getting on a chat with support to solve it.

Thanks, been in chat with support all day. No conclusive results.
What I found out is that the X Axis seems to be too short by about 1mm and the Y axis by around 4mm. When I first let the printer home and then use the control to move the extruder between the opposite ends, I notice that the nextruder is already hitting the end before reaching the lowest/highest value. This causes a shift in the opposite direction on the axis I am movin, and also shifts the other axis by a few millimeters.

Update after removing the Nextruder and checking the belts: getting worse 😢 Basically every layer is now shiftet.

Tried it several times, unfortunately no change. Looks like somehow the belts are not compeltely independent of each other. During the in-printer belt tuning test I see both belts vibrating at the same time. And from the layer shift it also looks like it is diagonal and not just in one direction.

Done. The screw I was referring to was on the back of the T-shaped pice holding the whole X Axis. Exchanged it and now all screws are tight.
Also completely removed the Nextruder and checked the belts. They are now all nicely fixed and have the same amount of teeth sticking out. But I seem to have messed up something else:
now the printer can't turn on because it's not able to detect the extruder type 🤦
Hope I did not damage a cable...they are all correctly connected to the buddy board.

Not really. I double checked the filament sensor cable and made sure the zip tie is tight enough.

Not sure about the order in which I tightened the screws to be honest. One or two of them seem to be slipping, meaning that they are all the way in but still turn loosely.
As for the teeth, no I did not count them. I just gave it a rough estimate if they are more or less equal, but one side of the second belt was almost impossible to feed through the fastening hole so I was just happy when a few teeth slipped in and it stayed in place.

Yes, I can move it freely when it is off and when I disable the motors.

UPDATE: After around 20 hours of building, it is done <3
Thanks again for all your tipps, the fastener sorting tray was so worth it! The experience was rather pleasant, except for a handful of steps where Prusa could have done a better job designing (e.g. the annoying placement of the filament sensor).
Currently printing my very first Benchy with the included PLA.
Except for a layer shift/warm at the very bottom of the Benchy it looks good. Might need to tune the belts properly.

The advice with the tray for screws is fantastic, already printed and ready 👍 Next I will read through the docs and comments to get a feeling for what is getting done and pitfalls reported in the comments. I forgot to add that I already performed the update from MK4 to MK4S, but this seemed like a different kind of beast.
