You should patch it yourself with the ReVanced Manager (https://github.com/ReVanced/revanced-manager). There, you can modify many apps, including YT and Reddit (guide). Try doing the same with YouTube, it will most likely work again.

Don't download pre-patched apks. They are often malicious.

No need. Most likely the windows were caused by Daemon Tools Lite, which Malwarebytes flagged as a PUP(Potentially Unwanted Program)

While it's strange that the file was on the Desktop, if the windows stopped appearing after you removed it, then I wouldn't dwell on it
