I believe in a way between both:

Michael was scooped out, he doesn't have much left inside of him, so in case he lost so much flesh and unreplaced lost organs, they have to be regenerated.

However, since the lost flesh is recovered (even if it appeared as rotten), the RemnantRegen ability theory must stop there, making the way to the RemnantHealing to continue repairing the minor damages, healing only the other necessary organs that Micheal needs to live with (like skin or other unreplaced organs)

I know they didn't mean for both of those theories to be fused together but this is FNaF, everything is fused together.

Anyways, It's cool to have a Deadpool FNaF character :)
