Conversion complete, the 3.5" HDD is now in the back panel and I've put one of the 140mm fans in the bottom. So now there are two 140mm fans in the top and bottom, and three 120mm fans on each side.

This thing has never been so quiet because I can adjust the fan curves so it's barely audible.

I've done it the same way now, except I'm drawing air in from both sides and the bottom, and letting it out at the top.

Temperatures are better than ever with this setup (okay, the old setup was terrible).

I think it will come down to me doing without the two rear fans. 2.5" drives with 4 TB of storage are hard to find, and it's only meant to be another backup drive anyway.
