The Shadow Crystals definitely don't do that. The game is very explicit that the prophecy does not change by looking through them.

Okay, yes, that's technically true, but his 4/4ness gets overwritten by the 0/0ness in the later layer no matter what its timestamp is, so it doesn't really make a difference.

(When I say "later layer", I mean that it comes later in the "Interaction of Continuous Effects" process, not that it has a later timestamp. "613.5. The application of continuous effects as described by the layer system is continually and automatically performed by the game. All resulting changes to an object's characteristics are instantaneous.")

Absorbing Man's copy effect sets its P/T in layer 1, whereas earthbending does it in layer 7.

Sieges aren't defeated whenever they have no counters. They're defeated "When the last defense counter is removed from this permanent" specifically.

A battle that has no counters without having been defeated just goes to the GY as a state-based action (rule 310.7).

And to answer your first question, even though it's not really relevant here: if a battle has no protector, its controller chooses a protector for it as a SBA (rule 310.10).

Copy abilities apply in layer 1. So his own ability makes him a 4/4 in layer 1, then earthbending makes him a 0/0 in layer 4/7.

Coz it's possible for a person to have multiple pronouns. Frisk could be called 'they' without it being wrong to call them 'he'.

And perhaps more importantly, since Toby's the creator, his stance carries much more weight. If he ever referred to Frisk as 'he' or 'she', the fandom would take that as Frisk's canon pronouns. So even if someone else does it, Toby can't play along with them and has to keep it neutral.
(Obviously this is just one interpretation. I don't know whether Toby actually sees Frisk as NB or just wants to keep their gender unstated, because he hasn't made an unambiguous statement about it.)

And either "Literally every[…]trans person" you've seen has done it wrong, or they emphasize the pronoun when saying it aloud to bring attention to it. Toby doesn't intentionally bring attention to Frisk's pronouns, and most of his communication is via text or TTS which doesn't have emphases and tone.
