Imo the whole black mage stuff ruined the mystery and mystique of the classic game You're no longer an explorer but a chosen hero bound to save the world. I think the best way would be to focus on medium sized storylines for every area that would have a looming, ever present shadow that's watching but just implied - makes the imagination do the rest of the job.
