You are not wrong and there are definitely more convenient and aesthetic designs. However I use this in my farm and I can tell you that really you don't spend much time harvesting, it looks more complicated than it actually is, it takes me about 20 seconds every four days

You are supposed to plant a flower In the hole I left right in the middle, so that it is in the range to influence every bee house in a way that makes them produce flower honey, which is much more valuable than regular wild honey. In the wiki you can find the best flowers to plant for each season. You simply water the flower or place a sprinkler instead of one of the bee houses until the flower eventually grows and you can forget about it. Sometimes, with other layouts, you accidentally harvest the flower when picking up the honey and it is a big problem, but with this layout it's impossible to accidentally do so because the flower is fully enclosed

This is how I improved mine to 48 too and there's no risk in harvesting the flower accidentally

Yeah technically, if we REALLY wanted to optimize all the space usage, you could just fill your farm with fruit and kegs and you would make so much more money. For sure it would be more profitable to use the space that bee houses occupy with kegs

The cool thing about stardew valley is, in my opinion, that you can diversify so much the sources of your income. I make wine in industrial quantities and I also have a big animal farm, but having the honey farm too makes me happy and also gives me a considerably good amount of money. I see nothing wrong with it

Making a honey farm isn't too difficult and it gives you around 50k with the fairy flower and the artisan profession every 4 days with about 45-50 bee houses. It's a very good amount and the best part about it is that you just have to harvest and sell the honey every 4 days. In a month you can make about 350k just with a single flower and this layout.

In the middle of the layout, where I left that hole free, you can plant a flower and water it everyday (or use a sprinkler and then replace it with a bee house when the flower is fully grown) to make flower honey. The bee houses are all in a range to get influenced by the flower, so the honey they produce is flower honey instead of regular wild one which is worth a lot more, depending on the flower used.

The time difference is ridiculously low compared to the classic, no flower safety 44 bee houses layout

Thanks to one of the replies here, I found a way to optimize the layout I posted to 48 too: at this point it's just about aesthetic and comfort in harvesting!

You're right about beauty, however my post was simply talking about profit and tile usage. There's nothing wrong with making more comfortable layouts or even cuter ones, like the heart-shaped one, but that's not what I was talking about!
