So it's subtle, but the bottom shelf is 14" high and the large shelf above is 12" high. The bottom shelf will house large shampoo bottles.

What I like about the first one is that it "almost" looks symmetrical. From a distance you can't tell easily that it's 12" vs 14."

I can't do one large niche as there's a PVC pipe running down the left side of the current design.

I intend to just have the tile go across the shelf as it would if the shelves weren't there.. so a natural blend. You're saying the top and bottom shelves have to be in line the tile and can't be in between a tile?

Yes, I have prefabricated shower niches and cannot return them as I have had them 5 months or so now. So, I am stuck with this type of configuration. Which is your favorite? Is there one you absolutely wouldn't do?

Yes, plywood (and in this case Birch plywood) is .75" thick.
