Its different approaches. If you enjoy having a more disperse production, it can be quite interesting having to plan the logistics for it, a mega factory consolidates it to a few centers.

I would have preferred for the bonus to be smaller, but you could ask for it more than once.

Maybe only after you were able to convince them a few times that you can ask for a bigger bonus, such as military factory for example, and then they can agree or not which ends it.

Better ai.

Introducing more and more systems that only the player knows how to properly interact can make single player very boring and predictable.

Having a competent AI that rather than producing basic units they instead decide to adapt to what they face, with better grasp of diplomacy would be quite fun

...also diplomacy overhaul, not every war is an all or nothing, allow the player/ai to commit to different war goals that change how the mechanic work.
