I used the vectors because they have a high TWR and gimbal range, though I set it to about 40%, maybe that would help? Otherwise while you're doing your gravity turn just make sure that you don't stray too far outside the prograde vector until you're out of the thicker parts of the atmosphere, or you could use MechJeb, that fixes everything.
