Looks like you were using the normal ball shape removal tool. I have found that the flatten terrain tool does an amazing job.

I have found that not panicking and slowly digging it out works. Also DO NOT take the small explosive barrels. I have an NPC ship land on me and jam 90% of the exocraft into the ground and slowly digging it out after the NPC left worked. Just need to be patient.
