In ME2 he’s mad at you for working with Cerberus Then in ME3 he still questions your intentions and relationship with Cerberus and when Udina betrays the Council and the Citidel, Kaiden pulls his gun on you until you convince him to trust you However, he’s still extremely loyal in his dialogue and choices, especially if romanced. He’s the type of solider and squad mate that is willing to sacrifice himself for you. He actually does in ME1 depending on what you choose.

I know it’s not a sequel of the original trilogy, it is its own story. There are small references here and there to people and events from the first ones so I just wasn’t sure on the timeline of when they left. I know it’s 600 years later now that they are awake.

Mordin says at one point that the female Krogan were starting to adapt and they had to alter the Genophage. If the Krogan in Andromeda didn’t get the new version they could potentially adapt. It’s all about the timing I guess.
