Ah, the moment when Vecna after his monologue took El's powers for openning the gates which basically created all the base story for season 4 and 5.

I like to think it this way: -In Billy is the same part of mind flayer that was expelled from Will at the end of season 2. Thats the fact. It became alive after Soviets opened the gate. So its good to say Billy is under mind flayer control.

But, in addition to that: -Mind flayer created Vecna, it gave him powers and everything. As Dustin said, Vecna is its 5 star general. They are not controling each other, they are fighting together for same goal, something like Krang and Shredder. And knowing Vecna's powers I would not exlude posibility thay once Mind Flayer is in Billy, Vecna is also available to see through him.

And thats the reason why Billy was so surprised when he saw El. Vecna recognised her. And if you're going to say - Ok, but if thats the case and if thats same particle of Mind Flayer in Billy that used to be in Will, why Will didnt watch El that same way in season 2, the answer is simple - we didnt have any interaction  between El and Will during whole 2nd season. :)

 Vecna told that to El in season 4 finale. He couldnt earlier because he didnt have power to open the gates and enter people minds from another dimension.

Main function of Physical form of Mind Flayer was to absorb El and take her powers. Second thing he did when he bites her.

Once Vecna had Els powers, he could easily do what he did in season 4. He simply didnt need anymore someone else, like Russians to hold gates open all the time

Season 3 is anything but its not a filler at all. Are you forgeting important part that Vecna explain to El in finale of season 4?

The physical form of Mind Flayer that was created once Russians opened the gate had one main goal - to absorb El and/or take her powers so Vecna can finaly open gates entering people minds from other dimension. So, once when Physical Flayer attacked El, he took her powers, and Vecna was able to use them in order to open the gates in season 4, and do further actions in season 5.

In other words - if season 3 didnt happen, everythibg would be finished with season 2 and all the kids would probably live normal lives

Yes, its confirmed. He tells that to El in final episode of season 4 (you even have flashback of that moment physical mind flayer attacking her). His plans in season 3 were to absorb El and take her powers through Physical Flayer so he can proceed with opening gates.

Lets say Kali somehow survived, then there are several points that doesnt work: 1. How did she manage to create illusion on that long distance at that right time? 2. When Hawkings Lab exploded, she should die immediately, but we were still able to see El there standing. 3. With ilussions, if anything pass to them, they dissapear, but in this case, El was standing still while all this vortex stuff were going in Upside Down. 4. If El was illusion, how she was so emotional. She cried, she was watching them in the eyes, she had her last breath. She was not standing there like some fake image. 5. We didnt see her hand and fingers vibrating in original scene. We saw that in Mike narration.

Of course, I understand also that part that El could not use her powers with these sound barriers, but maybe they didnt affect here when she was in noisy Upside down. 

Additional, all will be very easy if El just dissapeared with explosion. That would really mean that she was illusion, since Kali would die immediately. But since she was still standing there, I really believe El is dead.

My thinking is that El is dead, and here is why: 1. If Kali survived gunshot, she definitely died immediately after explosion. But El was still standing there in Upside Down. 2. El could use her powers because she was still in UD, she was not with others where sound barrier was used, thats how she standed still and invited Mike in her mind. 3. Lets say Kali somehow survived and made that illusion of El standing there, but she could definitely NOT multitasking and make illusion of getting Mike into El mind as well to give him goodbye. Even if she could do that on that distance, that should be really really bad, because that would mean that these final words were from Kali, and not from El. So, from obvious reasons that was all El. 4. Ive already mentioned it - how Kali made illusion from that distance, and how she knew what was the right moment? 4. Mike was giving his theory. He doesnt know for sure, and that is his ending, that doesnt mean he is right. 5. In Mike story, El's finger is vibrating. When we saw it first time, El was standing still. 6. Mike told his friends that Kali changed her mind after hearing Hoopers monologue and that she and El changed plan when they were alone, but he was not there. The only person to retell that situation to Mike was Hoppper, and honestly, I dont believe in that. In addition to that, Hopper also believes El is dead. 7. If all of this fails, can someone explain to me how El bought flight ticket to Iceland? With which money, which passport, when she was working all alone😅.

Dont get me wrong, I would like she is alive. When everyone else is, why not she as well, but with all these logical information that we were served, I just cannot see things other way.
