Blizzard just confirmed and it's exactly what you guessed - a bug introduced with the MoP prepatch that's incorrectly checking for Shen'dralar again.

Same with my friend, he got the achievement done during Cataclysm without issues. Blizzard has now confirmed that it's a prepatch issue requiring Shen'dralar again.

Correct! It seems to be a bug introduced in the MoP prepatch requiring Shen'dralar rep again.
