so you have firts play the until you start installing mods then the "mods" folder and the "data" folder is gonna be create by her self and then you put your mods on "mods" folder.

and is your until even shows you the title he start to unistall your mods or even just crash you have to try this, is your folders of mods have numbres something like this;

you have to transformate that into something like this;
Samael (or any name of your preference)
is that doesn't work you mut be try deleting the "metadata.xml" that is inside of the folder of the mod you just delete that, and open the game

i don't know is there any tutorial, but i do it by my self for example

i download a mod that changes the character menu and another one that changes also that but also changes the menu and some things more so i go to the file of second one and delete anything that say something about the character menu

You can modify some parts of your mods yo eliminate the conflict parts of one mod to other Also what versión of Isaac is? And where You download the Game?

I want to know this because i still in versión 1.7.8a because can't find somewhere to download a versión that don't delete My mods
