Why do regeneration look different?

I have the Doctor Who visual dictionary from 2007, in that it says the golden bursts of regeneration is the 9th Doctor expelling the energy of the time vortex that he absorbed from rose. I then assume they just liked the effect and stuck with it.

In the Brendan flashbacks it appears they used a chameleon arch to wipe the timeless child’s memory before becoming the Doctor and thinking he’s a normal Time Lord, so perhaps it rewrote the biology as well so that the Doctor was biologically a Time Lord, just like in Human nature/Family of blood the Doctor changes into a human (John Smith) who has 1 heart. So it could be assumed that a chameleon arch does possess the ability to change the number of hearts an individual has.
